the answer is simple, if you are concerned about your warranty then do not tune it. End of story.

For the brake noise, that is strange as the brake system does not actively circulate the fluid, it is dead-ended. Are you sure it is not the power steering pump or even fuel in the fuel tank sloshing around? Ford neglected to adequately baffle the fuel tank, so you will hear it moving around...

This horse has been beaten way past death already. The Explorer ST will NOT get a Ford Performance tune, especially after the rear subframe fiasco. The ST IS the Ford Performance tune. Don't bring the "yeah, but now the Limited and KR have 400hp"....so what, nothing to do with the ST.

You are going to be splitting hairs comparing the two. CV has the price point locked down over Whipple, but Whipple has already proven fit/form/finish for ~2yrs on this platform. Any differences in dyno or 1/4mi between the two could easily be due to environment, driver, dyno ± accuracy, or...

no need to take it anywhere. ZFG Racing is arguably the best and it's done remote via HP Tuners device. If you are worried about a warranty then don't tune it, end of story.

I'm not saying this is the cause, but choosing the "lowest cost" supplier is typically a bad idea. Not just Ford, but many automakers are seeing more and more major quality issues. They are saving in inital costs, but long term it is biting them and their shareholders in the ass hard.

I've had my 2.5" TR&D on since Oct2021, zero drone. I've been running it with FenFab catted DPs the entire time.

Looks identical to the Whipple in every way, including fittings and brackets, but coated black. Just get the Whipple and skip the 12 month (says 4, right......) wait. Mushimoto has been develping theirs for the better part of a year now with no end in sight.
