Ford Pass not working is one of the classic signs of the older Sync 3.4 versions. Go to the settings and make sure you are on the latest, SYNC version 23188.

No one is going to read a level with the front end on ramps or jacked up. If you use front ramps, you should at least attempt to level the car by jacking up the rears on jackstands.

at least from the picture, the rears do seem a little lower than typical but the fronts look about right. is it possible they left out the rubber spring perches in back? I dont think its possible to install rears up front and vice versa.

It was unplugged for 30 minutes but I didn't do anything else. You're saying that's not long enough unless you press the brake pedal? Why wouldn't the cars own systems drain any power supply capacitors upon removal of battery power?

Ignition cycle counter does not reset. Was 1825 last I checked. Now 1840 immediately after unplugging negative terminal for 30 minutes. There is no "turn lights on manually"...the headlight switch has no power.

Was this at the dealer or an independent? If not the dealer, I'd be highly suspicious. Say what you will about dealerships but some independent shops and especially chains are unscrupulous. Also, I would never recommend getting an alignment "checked". It is not to their advantage to check it...
