I've been very happy with the FP tune on my ST and I installed it myself.

When I worked for a local Ford dealer every transmission replacement required a cooler back flush, didn't matter if it was warranty or customer pay. And we had to document the flow rates and if they weren't in spec the cooler was replaced. It seems to depend on the dealer you're visiting.

I would check if the subframe was shifted in the incident, sometimes just loosening all for bolts will allow it to shift back into position. If both camber bolts are pushed to one side then the subframe has probably shifted from the impact. But from the alignment specs there may be additional...

Unfortunately it's the state of the industry now, a dealer is only as good as the techs it hires...and pays for!

Are you taking the weight off of the rear wheels? That's how they are adjusted then tighten them before setting it down, I did it on floor jacks in my garage and it was within specs when checked at the tire shop.
